Sequence and phylogenetic analysis of an enterovirus 71 strain isolated in Nanjing

Abstract:Objective: To sequence and analyze the complete genome of an enterovirus 71 isolate(EV71-NJ2012) isolated in Nanjing(2012),and to compare the sequences deposited in GenBank. Methods: According to the genome information from GenBank,8 pairs of primer were designed to cover the whole genome. The genome sequences were determined by RT-PCR sequencing method, and the sequences were analyzed using bioinformatic software (MEGA 4.0 and DNAStar). Results: The full genomic length of EV71-NJ2012 was 7 404 bp,which contained 5′UTR (742 bp),the open reading frame (ORF, 6 582 bp) and 3′UTR (82 bp).The ORF encoded a polyprotein with 2 193 amino acid residues. The viral sequences belong to the sub-type C4a genotype and had the maximum homology with Shanghai isolate,however,its sequence was quite different with the Taiwan and Hubei isolates. Conclusion: The genome structure of EV71-NJ2012 strain is consistent with enterovirus.The phylogenetic relationships of the EV71-NJ2012 strain with other EV71 strains are different.EV71-NJ2012 strain has the maximum sequence homology with Shanghai isolate, and is quite different with the Taiwan and Hubei isolates.It maybe infer that EV71-NJ2012 and Shanghai strains probably originate from the same EV71 strain.
